2000 Expedition VS 99' Navigator

Ok so here is my thread.. A friend's daughter bought a 2000 Expedition..though the production date is early 99'. She knew the tranny was bad but bought it anyway and then got a local shadetree to put in a tranny for her out of a junkyard. The "new" tranny came out of a 99 navigator. It's a 4R100 tranny so should be compatable but now all kinds of fault codes and acting funny as hell. For example...the speedometer is working with the tach. If in park...and you rev it up..the speedo rises with the tach. And even wierder..if you have the door open while running..the interior lights are on as expected but when you rev it up...the interior lights go off and as soon as the RPMs drop they come back on...meaningless maybe, but may help with the troubleshooting. The fault codes all relate to the egr valve which may be unrelated but one comes up for the wheel speed sensor B1230. Are these two trannies a good crossover. Both may be 4R100 but could the software and sensors be different?.... Any help would be great...I am lost.
