Bolt to it yes. Will it work? Maybe

You need to list specifics on what you have versus what your trying to go to. Switching from one trans to another isnt likely going to work. Switching motors seems to be alittle easier. But the 5.4 3V has cam phasers and some of the sensors sre in different locations.

Does the Navigator have a 5.4 4V?

the engine in the 06 navigator is a 5.4 3 valve, the transmission is a 6 speed.
i would like to take an engine out of an 04 f150 which also is a 5.4 3 valve and replace the blown motor in the navigator. i'm just not sure if it would be compatible with the navigator's 6 speed

If both trucks have a 5.4 3V then it should be very easy to swap the engines. You might have to grab parts from your old engine if something is different but it should be a fairly easy swap.
