You said it was new rotors too, right?
It could be that the new pads were not bedded properly. You haven't heated them up (say coming down a mountain road) since the replacement have you?

If it is always when the brakes are applied, if you didnt get the best of rotors they could be warped. Or even if you did get good ones after you get them nice and hot and cool them down quickly (snow, ice, or winter in general) you run a higher risk or warpage....Midas is doing a complete brake check for free this month, they take off your pads and rotors and measure everything. Thats where I would start.
