Yep mine shifts rough too. I haven't had the "missed gear", at least I don't think so. It will shift rough for the first couple miles of my commute. I had it "buck" hard on me once in the middle of the day about a week ago, but it hasn't ever done that before. Over 11,000 miles on the ticker. I think I just confused it with throttle input vs. shift timing. In fact, I think that is a lot of the "problem" with the shifting - the algorithm that the computer uses to set the shift sequence can't correct fast enough to the changes the driver makes to the throttle input. That's just my theory and I drive around it Now, the suspension needs improving... new shocks are in the plan to settle down the "rock-n'-roll" on expansion joints. I can't drive around that one and it drives me crazy.
The rough shifting doesn't bother me really.
Hook up to a decent tow and it will go away for the most part.
It's the missed gear that's annoying/dangerious.
In addition to my 2005 F350 I also have a SportTrac with the 4.6L V8 and the 6R60 gearbox (pretty much the same as the 6R80 used in the new F150). My understanding is the new 6 speed Torqshift is a similar design to the 6R60 and 6R80.
I have to say it is one of the strangest transmissions I have ever had and hard shifts, when driving SLOWLY, are pretty common for me. There are TSBs on that gearbox about this. It most commonly happens when people roll through red lights or stop signs. They slow down and coast and when the light changes they hit the gas. This can cause the vehicle engine to rev and then it shifts hard. The problem is commonly referred to as 'bump stop'. They had some flashes for the gearbox that helped reduce the frequency and severity of it but it never went away and is supposedly nothing to worry about...part of the design of the gearbox. It sure is weird when it happens though.
This may or may not be related to your issue but you specifically stated you were driving like a grand pa at the time so I thought it may be relevant.

Have not had the miss shift yet but did develop a shift issue today. Just returned from a 1k trip with the 5th wheel. When the truck starts to downshift I get a hard shudder first then the down-shift occurs. It is consistent in each gear and hard enough to shake the truck. Haven't done the TSB yet. Truck has 7500 miles build date is 121010. Guess I better get it in. Not try'n to hi-jack the thread but since it is a shift issue thought it fit.
My 2011 felt like it was about to stall twice in row while shifting, did it again down the street, still not 100% what it was doing that day as I was driving in 3 lanes of traffic, couldn't really look down to see what gear the trucks was in, but I think it might have been trying to skip/or missed a gear. Since then truck has been shifting really hard and jerky. Check engine light came on a couples days after with 3600k on the truck, dealer seems to think my trucks needs a "software upgrade". Bringing it to the dealer Monday to see if this upgrade helps
