I would call Michael at SPL2K and ask him his opinion. I wanted two 13's but he recommended the two 12's in a ported box. He said he likes them both but uses the pioneer 12's in his personal vehicle. The type of music you listen to also is a deciding factor. For rock/country a ported box will be louder and harder hitting. Trust me, the two 12's hit VERY hard pushed by 1000 watts.
You won't regret the stereo upgrades, that's for sure.
Got any pics of the bike? I'm partial to the Suzuki's, ran a GSXR750 motor in a '87 Suzuki LT500 (Quadzilla) frame down at the Cali dunes years and years ago.
I don't sorry. I imagine it's gotta be close, or spot on, with the recommended air space required for the JL/Pioneer speakers. The JL 13TW5 requires 0.80 cu. ft for a sealed enclosure. Recommended dimensions from JL's site:

That's how I made my enclosure. Kind of a funny L shape. The pass side with my other woofer is a normal wedge shaped rectangle. My amp is under the seats in the tray, I cut holes in the tray and added a couple fans for air circ.
One of my speakers just went out, I'm gonna have to remove the seats and see what's going on. Bummer.
