Well at any rate..use only ford oem fuel and oil filters on this motor. Still not to clear to me who is paying the bill. Sounds like the dealer is footing the bill since you just bought the truck.
As usual, Scott is completely correct about the need to use OEM filters for these trucks. Improper filtration can cause a LOT of damage, and it's possible this caused your HPFP to fail.
But remember that it's not legal for a warranty claim to be denied for an aftermarket component unless it was responsible for the failure. So if it was improper filtratrion that caused it, then they wouldn't cover it. But if it was something other than that they would cover the repair.
