melted alternator wires

Well here is the situation. I loaned my truck to my mother, when I got it back it smelled like burnt wiring. When I started it it turned over slowly and I watch the guage and noticed it wasn't charging. Testing at batteries showed only 12 volts, next went to test at alternator and thats when I noticed the rubber boot on the main wire was melted a little and the single plug on alternator was melted completely. My next step is to replace alternator but I am worried that I may have a short that will burn up new alternator. My question is : Is it a common occurance for these to melt when the alternator goes out or should I be worried that I'll fry another alternator.

If there is a short it will have also blown out the fuseable links next to the starter solenoid. Check for continuity between the battery positive terminal and the alternator terminal.
