In 3rd, 4th, and OD my truck stutters. When I push the gas it bogs down a bit, so I push the gas pedal harder and it eventually goes back to running normally. I can actually feel the engine engage and then the bogging is gone. I have no idea what the issue could be, but it has been suggested that there is either a problem with the O2 sensor or the clutch. I also know that the truck is running rich. I replaced the EGR and the fuel filter. Any suggestions are welcome.

Is the check engine light on? If so, places like AutoZone or Advanced Auto will give you a readout of what trouble codes you have. That should help pinpoint the source of your problems. List the trouble code numbers here and we will help you out.
I took the truck to my mechanic and had some work done. The codes he pulled were EGR(which has been fixed) and secondary fuel system failure. The check engine light is on, yes, but it does go on and off.
