You can always try making a prefilter to go over the air box intake extension. Just a thought.

Edit: Or a prefilter that can be placed between the extension and where it attaches to the air box.

You can count me in the group that would say I wouldn't do the zoodad mod again. It's not a terrible thing that it's done, but if I could start over I wouldn't have cut that area out. All I've found it does is funnel in more bugs, debris, and dirt than what would normally have entered into the air box inlet. I really don't think it does a thing for you performance wise, so I'd say don't do it.

I think the only time you really NEED to do the Zoodad is if you are towing heavy in hot weather like I do.

I have a 2003 7.3L so that other mod wouldn't work.
I think maybe a compromise would be for me to make several 1/4" holes on lower half with screen and take it from there. Maybe best of both worlds?
