Yea, I would take it in regardless what you do. There should not be any leaks and we shouldn't have to "improve" our trucks for issues like a leak.
If there's water damage, make sure they fix that too!
I have not modified my truck in any way (ie. Epic's great door seal mod idea) and I don't have any leaks or wind noise.
Now, that doesn't mean I won't eventually use Epic's door idea.
Just to clarify, I didn't have wind noise problems on the 2011. I did the door seal mod as a preventative measure and to lessen the bang when kids slam the door. I have had two previous Fords that had door rattle and noise issues and this is now just a habit to reinforce the door seals.

i have the wind noise and i am going to try the tubing trick.
i have no water leak
i do see a little orange rust spot inside the door jamb drivers side
all the way at the bottom of the fender.
it is where the fender touches the pillar seal.
i am scared to let the dealer do anything to it
I had a little shake at highway speeds but it warmed up here for a few days and it went away.
