I am interested to know what you find out and what worked or didnt work, as I noticed this very same thing on my 01 250 earlier this week. Only does when braking, and right before coming to a stop, does not do it when taking off. Truck has 185k, so it may be time for ball joints. Anyone got any other thoughts? Ive done lots of jobs this truck and other vehicles, but never changed ball joints before, difficulty?

My '03 had this same problem. I would also notice it when hitting a hard bump. Climbed under and noticed the stock sway bar links were ruptured at both ends that also saw rub marks on the sway bar indicating that the bushings at the axle tube were worn. I went to Auto zone and bought lifetime swaybar links for $68 a side and the bushings for $4 for both. It was a bit of a struggle to get the old bolts out (18MM and 13MM for the stock nuts and bolts. Pasenger side mount removes completely to get around the exhaust) but now that I made the change, no more noise and the truck tracks straigt and true.

Well I said I would post an update when I figure something out, so here it is...
The clunk is still gone, but I finally jacked up the truck and the lower ball joints are bad. Since it's still drivable and my two-week-old daughter takes up all my spare time (which I definitely don't mind ), it will probably be a while until I replace them. I'm still curious if that clunk was my bad ball joints or related to my sway bar bushings that need replaced since they are dried out and cracked. Thank you to everyone for their advice and experience!

This may be way off base but, could it be body mount bushings. I had the same symptom on my X. Pulled up the carpet in front, pulled the bolt, lubed from top and bottom, tightened everything back down and the noise was gone.
