First I recommend you read your owner's guide. There is a lot of good information in there including the answer to your question.
That being said when the front hubs are in the auto position the front wheel freely rotates in respect to the front axle. Then when you turn the **** on your dash to 4x4 there is a vacuum pulse that gets sent to the hubs and tells the hubs to lock onto the driveshaft.
If for some reason the vacuum system does not work correctly (which was very common on the older Super Duty trucks) you can manually turn the hubs to the lock position to get the wheels to lock to the axle. It is pretty much just a manual override of the automatic system in case of failure.

It looks like mongas has a '09 SD. I'm pretty sure the newer auto hubs are supposed to be some better than the older hubs.

With the coil-spring front-end, the hubs are different. Can't speak to reliability, but all those that come here looking for help with the auto-locking hubs seem to be overwhelmingly pre-05. The only 05-up ones that complain usually have a broken vacuum line.
