I have a set of 16" wheels with 5 lugs. I want to put them no my '78 F-100 302 auto. Will there be any negative effect on my driving? Would it have an effect on my 350 rear end? How about gas milage?

If you buy a lower profile tire that matches the diameter of your old tires, it won't affect anything. I assume you tried them and they clear everything.

I have some old 16" 5 lug rims that were on the rear of a 67 F100 when I bought it. The center of the wheel doesn't fit over the hub on anything I have with disc brakes. Even if it did, it would rub the caliper.
