Well thats the question. I know the hardware in the autos is a bit different for trans communication. I also know the manual uses the clutch to disable the cruise.
Other than that, as a spare or back up PCM, is there going to be much of a difference between the two if I had to swap in a pinch. I have never considered doing this or have thought much into it. I only ask as I can pick a spare auto PCM up for cheap and might go in my faraday box

Cruise would be an issue (well, not an "issue" after the SHTF....). About the only other thing I've heard is that the idle will romp on startup, because the PCM doesn't "know" what gear you're in.
How cheap is "cheap"? Have you got an IDM to go in that faraday box? There's a dude I know here in WI, parts out scads of old trucks and knows his stuff (used to work out of his parents' dairy barn; has his own shop now), last I checked he had several IDMs for $50 apiece on the various WI CL sites. Dunno if he ships.
There's also always the option of a fully manual IDI with a gen-1 alt and a mechanical voltage regulator.

If he has another I'll take it!

If he can find a 2002 EX PCM as well I'd be very happy.
I have two idms already, but one will be donated to a friends truck Sunday
I'm taking baby steps here.
No tin hat, I have always needed spares..../-)

The answer is yes, it will work ok.
I am running an auto chip in my manual pcm, so basically the same thing. it does romp on start up which is annoying, and you have to hold the idle up to 1000 or it will do it until you touch the throttle. It also won't put fuel to it as you letting out the clutch, so it's easy to kill.
Cruise still works, clutch will still kick it out.

Its a spare backup for for the day if ever I need it. I do not want to rhomp though especially if its -30 out...
Not being able to add fuel when letting out the clutch would be horrible. I have my clutch switch jumpered so I do not believe that would be an issue.
Will the brake kick you out of cruise too?

The brake will kick out the cruise provided the switch on the master cylinder in hooked up.
The chip will always override the pcm, so yes a manual chip will work in an auto pcm, BUT only in a manual truck.
The manual pcm and chips do not have the shifting logic in them, so a manual pcm/ chip can not be used in an auto equipped truck.

Dude's name is Mark; he puts his phone # in his CL ads, it's 4one4 ATE61-8FORE31 . Or just go to Madison or Milwaukee craigslist.org, auto parts, and put "Big bend" in the search (that's where his shop is). He has a bunch of ads up at any given time. Again, no idea if he ships or does PayPal, check, etc.
