E4OD Wire Harness

Hi all, appreciate some help here. I have a 1994 F350 with a 460 and E4OD trans. I went to install a transcommand on it this weekend and noticed something troubling. On the main trans wire harness there is smaller harness that has 4 pins on it. This connector was not plugged together and one end of it was melted on the exhaust. The trans seems to drive and shift fine, but I figured I better find out what this was before installing the transcommand. I should note that the transmission was rebuilt just prior to me buying the truck 6 months ago. I don't know if something could have been done during the rebuild to not require the plug to be connected, or if maybe they just forgot to put it together. Any help here would be awesome.
