compatibility of a E250 4r100 into a F350
Will a 4r100 transmission out of E250 work in my F350? and does it matter if the donor transmission is out of a 4X2 or 4X4?

Yes, it matters. You can't interchange a 4x4 and a 4x2 transmission without completely tearing down the trans and swapping the output shafts.

Also, you need to match the engines.

Also check the OSS sensor. I believe the E series has a different set up (mechanical?) compared to the F series. (I think I read that somewhere....)

4x4 output speed sensor is different than 4x2. E series is not different than F series. And what is a mechanical OSS? How would an electronic system use a mechanical sensor?
