OUCH, that must have been a real mess under the hood.
Sounds like a blown maxi fuse.
Take a look at your wiring diagram & see which maxi fuse provides voltage to the fuses with no voltage..
Or look at the list of fuses in your owners manual, it might say something like power to this fuse is from maxi fuse such and such.
Good luck with it.

Cant help you much since I only have the factory wiring diagrams-which are worth their weight in gold BTW- for the Fords that I own.
The maxi/large fuses should be under the hood in the PDB/power distribution box.
Pull the lid off of the PDB & check all the maxi fuses.

Well since theres no blown fuses, it sounds like the battery saver relay is the culprit.
The closest wiring diagrams that i have to yours are for a 97 Explorer yours should be wired similiar.
On the 97 the battery saver relay provides power to all courtesy lamps including your dead dome light, the power windows etc..
Odds are if you simply replace this relay, your problems will go away.
Try entering the info for your 99 at autozone.com & see if you can find the location of this relay.
Or give autozone a call, they can probably pull up the location on their computer.

The wiring diagram for a 97 Explorer shows the relay behind the center section of the dash. Might be the same on yours, or???????
Looks like your best bet is to stop by a Ford dealer parts department.

You can download a pdf owner's manual from
www.fleet.ford.com free of charge. Look under the MAINTENANCE heading.
Need to know which fuses are missing supply power. There are several that are "sub-feeds" off of other circuits.
The Explorer diagram is so different that it is not useful on this truck. You need the F150/Expy diagram.
