Some one had something added to your truck that they wanted to take with them. Rather than removing it properly they just cut the wires. At the very least they should have taped the open wires to prevent shorts. I would either trace the wires to their connection point and remove or at the least tape the wires up. Check the fuses for what is not working if OK something may be shorted out. Good luck I hate people that have no consideration for the next person that buys their vehicle.
Those wires are stock from the factory. The 4 blunt cut wires with no shrink wrap are the pass through wires. You'll find 4 identical wires in the engine compartment, drivers side rear.
The blunt cut shrink wrapped wires are the customer access wires. Depending on the year of your truck, they are for elevated idle, PTO and other circuits. Post of the year/engine of the truck and I can point you to the Body Builders guide that gives the description of each wire.
P.S. Your tow/haul mode problem is probably the wires to the tow/haul switch in the shift lever. They tend to break off at the joint from regular flexing.
Your keyless entry problem could be a fuse, or it could be that your key fobs just need reprogrammed. You can find the programming procedure in your owners manual, which if you don't have can be found here.

I followed the steps in the manual but it's not working I was able to reprogram a clicker before I actually do it often at work but this one isn't responding to me and the cycling of the key to the on and off position at all
Does your truck have a keypad on the door? If so, is it wireless (looks like the one pictures in the link below), or is it wired (much thinner than the one pictured in the link below).
If it's the wired keypad, what happens if you press the last two buttons at once? The doors should lock.

Are you sure this truck has the keyless entry option?
What trim level is it? XL? XLT? Lariat?
You might try looking up under the dash behind the radio to see if their is a Vehicle Security Module up there. It's usually a black box attached the firewall, up high, hidden behind some insulation.

Is there a DIY to fix this tow haul issue? I don't wanna break the button / shift lever
ok you are the man I got the tow haul mode to work with a screw driver so off to ford to buy the wire and switch assembly now just need to work on the keyless entry
If you cannot get the truck into programming mode by following the instructions in the Owner's Manual (exactly, every step is important), then the truck probably does not have keyless entry. It was only an option on XLT trim levels. It would have had to be ordered that way.
The 4 solid colored wires go to matching solid colored wires in the engine compartment, drivers side rear. The rest go to the PCM. Their purpose is described here.
