skipping problems

My 2004 F250 truck runs real rough for about 5 to 6 minutes when I crank it and it hasn't run in a while. Mainly in the mornings. It runs almost as if it is turning over real hard. If I drive immediately it is almost impossible to drive. My transmission is also slipping but I am almost positive it has nothing to do with the rough running problem, can someone please help me.

Also, it does clear up in about 5-6 minutes and then it runs fine.
