01 With roof leak.....

01 With roof leak.....
My 01 has been leaking for the past year or so but has gotten alot worse lately. The passenger side under the sill plates is wet after it rains and the inside has a musty smell. I dont know if its the same problem or a different one, but the overhead console also has filled up with water a few times.
I assume the console issue is the roof marker lights.... Any ideas on how to fix? I dont know if the passenger side issue is a result of the same problem or a different one. Being that the headliner is dry on that side I have to believe that it is a seperate problem (possibly leaky back window?) Any advice?

i would check the seal on the windshield, I had a leak on the passenger side and it was leaking around the windshield seal. also get up on the bed and take a look at the roof to see if there are any rust bubbles that might also be problematic.
