Are there any codes for the tranny stored? Your average scanner from Auto Zone or other parts stores like them won't retrieve tranny codes. You may have to take it to a good service center or tranny shop for a scan. It's probably a line pressure issue, but you need the codes if there are any to be pointed in the right direction.
My truck had the exact same problem a few years back while still under warranty. Well after two rebuilds and a ford engineer coming from out of town to have a look they erased all stored codes and did one more rebuild that seems to work. I drive cross country a few months after no problems until the tranny started not engaging first from a stop so I send it in for a service and apparently the tech that did the rebuilds put it back together wrong so I got a new tranny out of the deal. The engineer stated the problem more then likely originated from the k&n CAI I didn't see how but I wasn't taking any chances. If you have a K&N CAI try taking it off erasing all trans codes and go from there
