C-6 Transmission vs. E40D?
Alright, now that I know what transmissions that I have, which is better, a 1988 C-6 that needs completely rebuilding, or a 1990 E40D that is fine? I am in the process of rebuilding a 1988 F-250 4WD truck (with C-6), but also have a 1990 F-150 4WD with the E40D that I can swap.

For that year, go with the C-6. The early years (88-94) for the E4OD were full of growing pains. '95 was the first year for the "improved" ones. If I was in your spot, I'd go with the C-6, unless gas mileage is a concern, and then I might try my luck with the one in the other F-150. A shift improver might help that E4OD to last longer, because in those, the computer is what screws everything else up.
