I have a 99 Navigator and it doesn't have the filter either. If you look a the underside of the blower compartment after you take off the cover you can see where the filter is suppose to go if it was cut out. My is not. Trust me I spent about 20 minutes trying to get the what looks like the filter out
Ford did sell a cabin filter kit. It did not come standard, at least in the 1998 to 2000 models. I am not sure of 2001 and beyond. I had one in our 1998 EB 4WD and now have one in our 2000 EB 4WD. Yes a rectangular plastic piece had to be cut out etc. The filter has a tab that you can grab and pull out. The filter plastic frame also has some strain relief notches that allow you to bend it as you are pulling it out, as it is longer than the space under the opening of the box it goes into. I can post part number information for those that are interested.
