I have a standard 3 sp manual behind a 360 in my short bed F100 right now and was considering putting in a C6. Would I need to have the driveshaft shortened or would this be a direct swap?

Did this to my 69 F100 in 1984 soon after I bought it.If I remember, it does need to have the shaft shortened. (But then mine isn't a short bed).
The trans crossmember needs to be taken out an moved, IIRC, just remember the difficulty I had getting the rivets on the 3 speed crossmember out - didn't have a torch in those days.
I also remember having to re-use the 3 speed trans mount as the auto mount was a small bit taller and the trans barely touched the floor metal - you could hear all the workings of the trans while it ran sounded like a bag of bolts HA!. Then lowered the trans and it was all good and quiet.
I found a donor 69 and took the rebuilt trans, steering column, driveshaft, linkage, etc. out of it for 175 bucks (in 1984). Still have that trans in the truck, still runs great!
Also on the driveshaft depends if you get the early truck C6 with the yoke on the tail or the newer one with the slip yoke and longer tailshaft housing.
It was worth it, sure is better driving it around with auto in it.

1968 F100 2WD 360 Shortbed driveshaft lengths:
3 Speed Manual: 60 7/21" long.
C6 = 54 31/32" long.
This measurement is for the driveshaft only, it does not include the slip yoke.
I did this on my 67 and yes, had to shorten the drive shaft. Also the yoke was different. Had to move the crossmember rearward about an inch. Its a good swap though and worth the effort

The trucks with the C6 tranny had a tall hump in the floor.
Just get the correct floorboard/hump panel. No need to modify the crossmember or mount.
