I'll take a guess at this but it may get the ball rolling. I have not heard of any differences between the auto and manual trans t-cases. What I have read is some cases are electric shift or manualy shifted into 4x4 and so on. I know on the broncos the rear yoke is a bolt on unit and the other tracks had slip yokes. I can not recall what models were what and or the years but it's some thigs to look for if you can see both cases question.

Interestingly enough ford transfer cases share the same 6 bolt pattern and the same input shaft spline count. (direct mount)
They are all the same and interchangeable. The case does not know whether it is behind an auto or manual trans.
