On a 2V 5.4L vs an identical aftermarket part 4.6L 2V-the 4.6L will make more HP.
The 5.4L 2V will make more peak torque, that peak torque will fall over very fast, and it will fall short on HP to the 4.6L.
I've seen it on the dyno repeatedly. Airflow capability of even the best 2V cylinder heads can barely sustain the N/A requirements of a 4.6L.

I don't mean to sound like I'm argueing with you, because you've obviously done your homework here, but how do the torque curves look.
I've always followed the general rule that larger displacement with the same parts makes power earlier, based on airflow, so it gets interesting with these mod engines that like to rev to make power. Never the less I'm inclined to think that while the peak numbers may be lower for the 5.4, it's torque curve and area under the curve will be more adventageous for a truck engine than the 4.6.
