Throttle plates I believe were on the 03-04 6.0s, so that isn't a concern. Running without an EGR won't hurt the truck, per se. I believe you'll go into EPA limp mode if it senses a lack of EGR flow. You'll need to have a tuner to program out the EGR to get rid of that issue.
