Chugging

My truck has developed some sort of "chugging" at low RPM's. It happens at a slow acceleration, when it downshifts after changing gears the truck "chugs" like it's starving for fuel then it catches up anf runs fine. It's only done it twice here in town in Omaha, NE. I was out in Colorado in high elevations over the weekend pulling a two place open sled trailer with two sleds and it "chugged" the whole weekend. It was way worse in the high elevations, not so bad while on I-80 on the way out and back. Any ideas? See my mods in my sig.

How about your fuel filter, first thing that comes to mind for me.

I have not changed the CPS. I replaced the o-ring on the CPS due to leak but did not change the CPS itself. Have not tried running without the chip. I do get an engine light on long hard accelerations which I have been told is from overboost conditions. Oil is new with the last 2000 miles and level is checked everytime I fill up with fuel - filled up 6 times this weekend. Fuel filter has been changed since first noticing the 'chugging' - even upgraded to a WIX.
