This is an old problem, but I am still looking for anyone with accurate answers. Since I took my '03 6.0 in for a "factory recall" where they flashed my computer, my Superchip programmer hasn't worked correctly since. When I upload the program, the truck skips and hesitates anywhere above 40 mph's. I then have to take the truck back in and have them "re-flash" the computer. If I don't upload after that, the truck runs great, but I've lost my extra 3-4 mpg and that extra power. If any of you that have experienced this same problem have any insight it is greatly appreciated. TY
take this down to the 6.0l forum and ask they will be able to help out alot and maybe even tell you to get a new tuner like an sct...but like I said the 6.0l guys will help more than anyone bc they know so much about these trucks

Did you return your PCM to the "Stock" tune before having the Dealership re-flash your PCM? If not, then you have lost your custom tune in the Superchips tuner. I had my PCM re-flashed today but before I took the truck to the dealership, I returned the PCM to the "Stock" tune. I want to drive it a few days before reloading the "Performance" tune from the SCT Livewire.

Well I'm thinking that whatever they flashed your truck with on the recall put something on there that your superchips doesn't like. My first instinct would be strategy, but I don't think your superchips would be strategy specific for that to be an issue.
Might just need to get in touch with superchips or just download an update from their website. My buddies diable did not work after his tranny blew up and the truck was reflashed at the dealer, which was probably better for him.
Unfortunately you can't just "download an update from their website" for the MAX Microtuners (you can for units produced over the past couple of years). At a minimum, you have to send the unit back for reprogramming and $. I presently have a request in at Superchips to see if they have any facts on the matter.
