Before you weld them shut, clean out the trash, drill some drain holes, hit it with rust converter, and spray undercoating. They like to hold moisture and unless you drive them everyday and keep air moving through they will start to rust again.
I just hammer them out of 16 gauge. Just make cardboard templates with about 3/8" over hang on the sides and cut some darts. Shape them as close as you can with an anvil, tach the bottom, then shape them in with a ball peen hammer and finish welding. It really doesn't take long to hammer them out. I will see if I can hunt up some pics later.

Holy Cow you might as well build a new truck. That's some baaaadd rust but great repair work that's a Labor Of Love!
