Ha.. my headlights pulse in my truck..but thats because of the sub behind the seat...lol
but really, ive not noticed my truck doing that but my mom has got a 67' Stang w/ a 289. It is really bad about pulsing headlights, specially at idle. And they get brighter with more RPMs. Yes is has the modern stock alternator as apposed to a generator(like the 65's or 64 1/2's) so i dont guess its supposed to do that.
If every thing is in good electrical conditions, clean tight grounds and posistive battery cables and reg and alt are good. It may be that the pull that came on the alternator your using has too big of a pulley on it.
For example if you had a alternator on a car that idles around 850 RPM and you throw it on a car that idles aroud 650 or 700 RPM that may be causing it to pulsate. As the rpm lower the alternator current output capacity drops.
Like my 200A alternator on my VW has a smaller pully on it so at idle Around 800 RPM iit will produce a maximum of 110 Amps @ Idle. Just something to keep in mind.
