F350 2007 manual transmission. Last year I was getting 17 MPG. Now at 20000 miles I get about 13MPG empty, 9 or 10MPG with a 14-15000lb trailer. I take it easy, shift before 2000RPM by the book. My trips are mostly 25 miles one way. Changed the oil every 5000mi, air filter clean, no water in the fuel system, never left the gas tank go below half. Is this MPG normal? Could it be a problem with the programming? I am inclined to buy an SCT from Innovative Diesel or to try that Eefuel that’s supposed to completely burn the fuel. I’ll appreciate any advice / suggestions.

According to what I've read, the ULSD fuel might have something to do with it. If I was you, I might post in the diesel subforum, or better yet, search there for more info.
I recall reading quite a bit of information about this subject that influenced my decision to not purchase a diesel.
(I don't drive enough miles and don't haul monstrous enough loads, so the benefits of diesel power for me are insignificant.)
There may even be some fuel additives (like 2-stroke oil ) or maintenance procedures you can do, but don't take my word for them...

Not sure what you mean by last year. Last winter? Here in Alaska, in the fall the winter fuel hits the market and I lose about a mile or 2 per gallon. Thats a pretty big drop you have there. Did you change tires?
Any changes in length of idle time? Tire pressure maintained? Try using a fuel additive like Diesel Kleen or something to help with lubricity and cetane boost.
Also if most of your trips are only 25mpg I'm assuming those aren't highway miles. 25miles city is not going to get you much more than 12-13mpg
