Intermittent rough idle

I NEED HELP!!! I have a 2001 F-150 4.6 liter triton with 193,673 (at the present time). This truck is the epitamy of what a good FORD truck stands for.It runs and drives like a brand new truck. The rough idle occurs at first start, but when the truck gets good and warm and is driven for at least 8-10 miles at which point I can shut the truck off for 10 seconds and restart it and it runs fine. And will continue to do so unless it sits long enough to cool off.The previous owner has replaced three sets of coils and the M.A.F sensor(he threw in the towel and purchased a 06 F-250 super duty diesel) and I bought the F-150(it still has heart).I have pulled several codes P0401(EGR FLOW INSUFFICIENT)P0304(#4 MISFIRE),P0307(#7 MISFIRE)P0402(EGR EXCESSIVE FLOW,I gagged it going up hill..oops),PO171(BANK 1 LEAN).I removed the EGR valve and cleaned it out(nothing to really clean).Sprayed throttle body cleaner in the ports as well and put on a new EGR gasket.Im thinking that whatever the problem is,its simple but I lack the knowledge to actually trouble shoot it properly. If anyone here has any ideas it would be greatly appreciated.I work for a Nissan dealer(go figure) and the techs there are unable to diagnose the problem or lack the necessary scanners to diag.Im going to posts some pics of this truck so everyone here can see why I believe this truck is worth the time and patience.I am on here whenever Im home. And throughout this whole deal of learning I hope I can help someone else with this problem.Thank you

Try replacing the IAC, which might help with the idle. You can try cleaning with throttle body cleaner, but it will likely end up replacing it anyway. And you need to clean the ports on the inside of the throttle neck, if you haven't already, not just the port leading from the EGR valve into the throttle body. There are directions on this site.
Sounds like the truck might also need some new spark plugs. Might have a vacuum problem somewhere, too.
Diagnostics can also be found on this site.

If you've got a good OBDII, I would run the O2 sensor checks while driving. That could also be the problem.

I have pulled several codes P0401(EGR FLOW INSUFFICIENT)P0304(#4 MISFIRE),P0307(#7 MISFIRE)P0402(EGR EXCESSIVE FLOW,I gagged it going up hill..oops),PO171(BANK 1 LEAN).
You mentioned the coils have been changed but what about the spark plugs? If I were you I'd change the plugs using Motorcaft with anti-seize on the threads and torque to 14/15 ft. lbs. That should take care of the misfire codes, if not you have a coil or two dropping off again. P0401 is most of the time the DPFE sensor but you'll also want to cheak the two hoses that attach to the sensor for leaks. P0171 is most likely a vacuum leak and the most common location for sucking air on these is the PCV tube, check the 90% rubber boot on the tube where it connects at the back of the intake manifold. Good Luck.

Code p0307 sounds like your idle problem. I would check out the coil and plug and with those miles maybe the injector. Careful using antisieze I've seen several where customer used too much and plug doesn't ground well enough and has missfires.

The more I think about it you're P0171 without the P0174 your vacuum leak may not be at the boot on the back of the intake, be sure to check the boot on the PCV as well as the rest of you vacuum lines.

Ok,I checked the tube for the pcv and it seems to be intacted,no cracks or anything.I traced all the vac line behind the battery box and they looked good.My next step is to have the guys where I work at do an injector cleaning service.I removed the vac line from the passenger side of the intake and sprayed throttle body cleaner it and I have to say that it made a slight difference.I will let ya'll know how it goes.

You really need to clean the EGR ports on the inside of the throttle body neck, not just the exterior of the EGR valve. THat will look clean, but you'll have lots of gunk on the two ports inside the neck which I am fairly confidenct is causing at least your EGR problems. Probably need a new DPFE too.
Look up the 401 code on here and you will find directions or have your work buddies do it. It's not very hard.

Ok.Update time.I had one of my techs do an induction service to the truck and while doing the service the truck smoothed out(total opposite reaction of the process)Hell it didnt even start smokin carbon until the process was over and a lil bit while I drive it to go home.Im taking the truck to a friends shop tomorrow(he's been a ford man since in diapers). The first thing im gonna have him do is check the fuel pressure. That induction service got me thinking of something and I hope it gets confirmed when my bud looks at it
