Intercooler Plugged

We took off just the exit side and put the inlet side on the manifold and it ran fine.

Let me try to understand this. You left the cold side still connected, (the CAC outlet, that goes into the intake Y, and you unhooked the input to the CAC (hot side) ? and it ran ok?

We took the hose off of the exit or the side the air comes out of the Y and sucked air through the inter cooler back into the motor and it ran fine.

FWIW the hot side is the drivers side, and the cold side is the passenger side. You unhooked the drivers side, and it pulled air through the CAC into the motor, and there wasnt any smoke and it ran fine?

Yes this is correct. A week ago before I took it to the shop the only problem was that it had to warm up forever before you could go or else it would choke down and the smoke would roll. The mechanic put his reader on it and said it showed 11 error codes. He cleared all codes, this is when it started flooding or not getting air.

I really dont think its actually flooding. If anything, removing a CAC tube, and giving it throttle would be closer to flooding it. As you remove the systems ability to produce air. Fuel does not flow though the CAC, only air. The fuel is directly injected into the cylinder. Im going to guess that the PCM limits fuel when there is no or a low reading on the map sensor, it limits the amount of fuel that could be injected, giving you less black smoke. (Something Dianne or Jody from DP-Tuner could confirm) Have you tried unhooking the hose that goes between the air filter, and turbo, and making sure nothing is stuck in there, and that the compressor wheel can spin freely?

Yes we un-hooked the breather at the filter side but haven't checked the turbo , but it sure sounds like it is working. It sounds like a Catepillar going by. It is like the turbo either locked up and quit delivering enough air or the waste gate is open and not spinning the turbo fast enough.

Irregardless of it spinning, from what you are describing, you seem to have a major restriction on the intake side, if just unhooking a CAC tube allows it to get more air. You should pull the intake, and make sure the path to the turbo is clear. Then, let the filter off, and try again. Be sure to not let anything go into the compressor.

You have an obstruction in the turbocharger from the sounds of it. I'll bet a shop rag got sucked in and is blocking the turbo intake.
