I'm posting this up for my brother who has an 03 6.0. I think its a bit over 120k miles, just had the HPOP and ICP replaced. Turbo and 4 injectors were replaced 22k miles ago. He's said it has just recently started stuttering when the RPMs get over 3000. It was a bit low on oil after it had the HPOP replaced due to the dealership over torqing a few bolts and causing an oil leak. It did this when it was using a General Economy/Power tune so he returned it to stock, changed the fuel filters but hasn't tried to tune it again. I'm thinking it was probably just some clogged up filters.
The only other thing that comes to mind can be found in TSB 08-20-1...
"To diagnose, first perform a slow neutral run up in park / neutral. If the engine runs rough between 1200 and 2300 RPM proceed to Check Valve Diagnosis; if the engine runs rough between 3000 and 4000 RPM, perform PC/ED pinpoint test Q, if the engine continues to run rough between 3000 and 4000 RPM after having validated the ICP sensor and connector, then replace the IPR valve."
