My 03 6.0 is blowing smoke through the engine compartment, I know it is exhaust, it appears to be the pipe that runs from the exhaust manifold to the turbo on the drivers side. I have looked on the bible and the pipe seems to connect both the passenger and driver side. Now if that pipe is broke there how much work am I getting in to? And does anyone know the procedure on how to change that?

You actually getting into some work, what seems more than it actually is. You'll have a lot of "fun" pull out that pipe.
For the procedure check the workshop manual, you'll find it in the Tech Folder. If it's not clear, I'll write it up step by step here.

Also I was looking underneath the truck and I noticed I'm missing a few maifold bolts. Now I bought the truck with 48,000 and now it has 107,000 and to the best of my knowledge the motor has never been out. Do you think they could have just vibrated loose and fell out?

If you are missing a few manifold bolts, then you shouldn't mess with the Y pipe. I bet the smoke coming from the manifold. Get a pair of manifold gaskets ( Fuller Ford is the place IMO - there is no gaskets by the factory, they install them when you have a leak ) and replace the missing bolts.
I don't think that they can come loose from vibration, I think that someone sometime been there, and had a hard time to put them back, and tight them up.
To make sure that you save some time, and cursing, I'd remove both fender liners, and you'll have a nice access to the manifolds. Don't remove them, just pull the bolts and install the gaskets, and bolts one side in a time.

If you have manifold bolts missing , that doesn't always mean that someone has had it apart before. Mine is missing a bolt on the passenger side manifold or should I say part of a bolt. I was coming home from work one day and raced a guy up a hill running the old truck pretty hard. When I got home I let it cool down to 400F EGT and then shut it off. As I was walking into the house I heard something hit the concrete driveway under the truck. I walked back out to look at and it it was a broken bolt, I glanced up right above that and sure enough one of the manifold bolts had popped right off. I assume it was due to the heat and rapid cooling , and either the bolt was overtorqued and therefore overstressed during assembly or it was just a crappy bolt to begin with. I still have not had a chance to get it fixed. I have put 15,000 miles on it that way with no leaks, and I build 35+ lbs of boost all the time.
By the way mine is an 04 f250 4x4 Supercab shortbed 6.0l
Well thanks for the info guys, and after looking at mine closer today I am almost certain its coming from the manifold. I already ordered some bolts today, my first attempt to fix it is just to try and replace the missing bolts, and if that don't work i'll guess its time for some gaskets.
Run a tap into the holes first to break out any rust, you dont want to gall the bolt or the hole and then you'd be really screwed. Thats a way to make an easy project "gone wrong"

I was reading my oasis report and my truck in the past has had the turbo y-pipe replaced. When I originally thought that was where the leak was I called the dealer to get a price($237)he said he had never sold one. So just out of curiosity has anyone heard of the y-pipe leaking like at a seal or an expansion joint or anywhere for that matter?
