I have put 100k miles on this unit (bought it used) and it has always bucked a little. You will be traveling along, everything OK and then it will skip once! Generally no idiot lights, etc. Happens more often in 5th gear on the highway where the engine is really just loafing along. Lately it seems to be getting slightly worse.
I always figured it was just slop in the transmission along with the fact that Ford would rather sell automatics, so engineering wasn't up to snuff with this unit. Now that I discovered this site I would like to know if this is sort of normal with this setup? since I didn't buy this new I don't have that reference.
I kind of like the truck combination. Has plenty of power, drives real smooth (especially once I discovered Mobil 1) and gets around 20mpg on the highway.

I'm going to take a stab at this: How about checking your timing? how long since you did a real complete tune-up? do you think you might be lugging the engine somewhat causing this? have you ever tried a higher octane gasoline just to see if this helps? are there any modifications done to your truck?

Skipping? As in the engine cutting out? And...it's getting worse? The first thing I'd look at is the ignition module.
This actually the second engine. First was swapped out in 2001 with 125k (head gasket problem and in the process of moving. didn't have time to fool with it!) First engine did it to. (swapped out with rebuilt. All accessory parts stayed the same)
The unit was bought from a Ford dealer used car lot. It did it once on the test drive at that time.
The engine doesn't cut out. It's more like a stumble. I have seen water in the gas cause similar hickups if you will. Since it's been doing it to some extent ever since I've had the truck I don't feel its a tuneup problem??.
I had an Aspen with a 318 and four speed that always did cut out and restart because of the clutch transmission combination. This problem is much less severe. (That Aspen (77) was a trip. Never will own another Crysler product.)
Check the TPS for proper readings, and verify that the EGR system is working properly. My dad's 92 does something similar, but generally it's at tip-in after coasting down a hill. The six cylinder forum on the main page may have a better idea of what is going on, if you want to ask there.
My '88 F-150 with that engine and transmission combination will get to doing that from time to time, a bottle of fuel injector cleaner added to the gas tank will fix it every time.
