I have Hypertech programmers for both my 2001 F-250 Superduty 7.3 and my 2002 Excursion 7.3. In both vehicles, I have to periodically re-program them as they seem to loose them minds.
PP3s flash the ECM, if something is happening to the program in the ECM then you might have a sensor failing or another problem. If it's the Hyperpac or other piggy back system, then you might not have power to it at all times.

Nope. I wouldn't use an inferior product (when compared to the DP-Tuner multi-position, change on the fly, F5 chip developed by Jody Tipton) on my PSD!
All kidding aside, using ANY flash tuner without the benefit of Jody's custom tunes is like comparing a BB gun to a .45 caliber ACP semi-auto handgun!

PS - I use a flash tuner (Predator previously, Xcal 2 presently) on my Lightning, but I've never had the problem you've described.
