First thing I would do, go through the Tech Folder, you'll find all the important info about 6.0s.
The biggest enemy of this trucks if you don't change the oil/filter and fuel filter regularly. This is a new truck for you, don't believe that " I/we just changed them" , just do it, and you will be sure. Go for the synthetic 5W40 oil.
Some of us ( I did too ) runs after market intake, but the factory one will do just fine under 500HP, so I changed it back too.
Exhaust system: lot of FTE guys use MBRP exhaust, and I think the turboback is what I would go with and of course no CAT in it. I personally have Magnaflow 4" system.
Program: Spartan is the best I heard, and it will be safe too.
For the keyless entry: there was a thread on this weekend here, search for it, there will be your answer.
Tire: I have 33" tires 305/70 R16, and at full turn they rub to the leafs. It don't bother me, and without any lift it looks good too. I think if you go over 33s you will have some rubbing issues.

you will have to release the compartment on the right side of the steering wheel in your dash then there will be some insulation that you will have to push to the side, mine was white, then it will be a little black box on the firewall with a 5 digit number. that is the factory code. once you have that you can enter it in then press the 1-2 and 3-4 buttons at the same time then enter in your own code. the truck will lock then unlock if you've done it right. oh yeah and you have to do each step within 5 seconds of each other for it to work.
