Question A questionable service visit?

Last week my 2004 F-250 CC SB quit running. The problems started like this. First the truck would idle normal then jump to 1000 or 1100 rpm's. This usually happen after the truck was put in gear,really getting your attention as to how much pressure you had on the brake pedal. Second at any time while idling the truck would start or what seemed like running on 6 cylinders. The last thing coming up to a stop sign the engine would stop like you turned the key off. No warning on this one!! The check engine light was also on. The dealer replaced the EGR valve and ICP sensor under warranty. They also replaced the fuel-water seperator manifold. hard code 2269. If the manifold needed replaced why didn't I have an amber water in fuel message on the dash? The dealer couldn't give me a good answer as to why the manifold was changed. Other than the hard code. Which I don't think gives a check engine light. Oh well I guess the dealer needs to make some money off the customer.The truck does run fine now, does anyone have any thoughts on this.
