About 100 miles into towing a pontoon boat to the dealer the emission light came on. The truck didn't run any different and pulled well. After I dropped the boat I called the dealer to get a feel for what it might be and got no good answer, just bring it in. I drove 170 miles home and things went well. I actually got about 19 miles per gallon. Have any of you had this happen and what is the most common cause.
The dealer would have to run a diagnostic to find the problem. It could be something simple to a major problem. running good would mean to me a minor problem for a diesel.

I have. It was the EGR valve. Stuck partially open. Truck still ran like a top, but the EGR flow was high. Your '06 is under emissions warranty and it should cost you $0 to repair if it's the EGR.
A couple of years ago, I had the same thing occur about 175 miles into the first day of towing a 13k fifthwheel. Stopped at the next Ford dealer I came to. They blew me off stating they could look at it in a couple of weeks.
Not wanting to postpone our vacation, I checked everything I could and found nothing wrong and it was running good. So we continued on with our trip. Light went out when I started it the next day. 2 thousand miles later, the trip was over. The light never came on again during the trip or since.
I think that the engine just needs "work exercising" occasionally to keep things working correctly.
