Sorry this kind of long. Don't feel bad I have been going though the same thing with my 2003 5.4 for the last two weeks. It is doing the same exact thing yours is. It only has 55,000 miles. Tried all the same stuff you have and I have replaced a few more items then you with still the same results. I feel like I have been throwing money into it that does not need need done. Replaced all the plugs and cops about 8 months ago.(different story) Running good till two weeks ago. The truck sits from time to time since I now drive a Jetta back and forth to work. Tried the gas additives, replaced the IAC valve, cleaned MAF sensor, new fuel filter nothing worked. Now here's the weird part. most of this work was done when it was cold out 30's to 40's and the result stayed the same. I was going to take it in on 4-7-08 to the dealer to look at. Started the truck after I got home from work and it ran like it was new. The temp was 68 to 70 out drove the truck around for two hours no problems. got up this morning temps in high 40's and the day was right around 60 truck ran like crap again. have you noticed anything like this and does anybody now why this might be. I am thinking air intake temp sensor. Anybody else have any ideas. Thanks for any info, Mike
Before I cleared all the codes, I did have a code P0113, Intake Air Temperature Sensor 1, but that code hasn't come back. I sprayed cleaner on it, took off the intake air hose and opened the MAF butterfly and sprayed the cleaner there as well. I am going to try to FORD minds at the dealership tomorrow and see what they can tell me (it will be my Saturday). Can it possibly be my #3 injector? My fuel rail? My injector pressure regulator? Hey guys, YOURS are the minds I want to probe, not the dealerships. I'm asking for help here.
I got the same exact problem. 2000 F250 5.4 manual tran. It runs fine until the truck warms up. Then the exhaust stinks and runs poorly. I have not had a chance to diagnose the issue. I replaced plugs not too long ago. New fuel filter. I tried new gas. I let the tank almost run out. Fuel injector cleaner and conditioner. No luck.
Swapped coil pack from cylinders 2 and 3 to see if problem (P0303) followed coil pack. NO CHANGE in code, still getting a P0303 Cylinder #3 misfire detected. This tells me that it is not the coil pack, could it be the injector? How can I check if it IS the injector?
I feel like I'm banging my head against the wall here.
Swap the #3 injector with another and see if the problem follows the injector.

Check your IAC, O2 sensor and your catalytic converter.
If my truck is a typical Ford product....they deserve to go out of business. Two transmissions, driveability gremlins, crappy tie rod ends and ball joints in 120,000 miles.

Well after laboring for months over whether or not to pull and replace the plugs on my '02 F-250 5.4 6 spd manual with only 60,000km (Canadian) I went and had a long talk with the service and teck managers at a Ford dealer I have faith in. Told them my concern about spitting plugs and let them know all I learned from FTE. The truck went in running fine. They did the plugs on a cold motor, torqued to 18 ft/lbs , cleaned the plug threads in the head and replaced the pcv valve and fuel filter. The operation was successful and I won't worry about spit plugs for at least another 60,000. But.....on the way home, after the engine came up in temperature she began bucking and spitting exactly like described in this forum. Needless to say it's going back. (they never test drove the truck after servicing. I could tell because the mileage hadn't changed from when I dropped it off). I'll let everyone know what they came up with.
pony, any update to what they found yet???? i just started having the same problem with my v10 X. pending codes P0356, P0357. and regular code P0307 cyl 7 misfire. runs like crap, smelly fumes in the truck, and really bad mileage. ging to the dealer to get my butt slapped tomorrow.
Well Racer, I haven't taken it back yet because the problem has been getting progressively better! I've put about 500km on it and it is now almost none existant...back to its old self. Now , I think I have read that if the battery has been disconected the computer (PCM?) looses all its readings and has to be "rebooted" and it has to be driven for an unspecified time to re-program itself. I'm assuming that is what I'm experiencing. I have let the truck idle to full temperature twice, ran the **** out of it a couple of times on the hiway, city drove it and started it and immediately turned it off and let it sit. I decided to wait until I've put a few more k's on it before deciding to take it back to the dealer. So time will tell.

hmmm, i just got home from the dealer/stealer. $127 later and it is a bad coil on #7 cyl. P0307. they reccommended all new plugs, boots and the 1 bad coil for the low low price of $684. i calmly said no thanks. i ordered 2 coils from ebay for $70 and will just put them in myself. if it still has the miss after i do the new coil, is back to ford to fight with them about my $127 diagnostic charge.. we will see....
Racer, My dealer has a flat rate schedule which I got a copy of. Plug replacement on my '02 F250 5.4 with 6 spd is 2.7 hours plus parts ($278.40). (Motorcraft plugs were $5/ea). COP boots would have been $8/ea but they didn't replace any.

Finally got around to fixing this. I don't drive the truck that often. I put about 2000 miles on it this year. I had water in the spark plug holes. I pulled the coils and plugs and stuck a rag on a screwdriver and cleaned out the holes. The back two plugs on each side were wet. Luckily, it was not coolant. $60 diag fee from a local garage. $40 at the auto parts store and hours of my back breaking labor. Runs like a scalded dog now.
Just an update. My "miss" turned out to be a bad cop on #1 cylinder, not the pcm reprogramming itself as I thought it might be. I suspect it was "damaged" when they did the plug change. Since I had put on a 1000km before I took it back I didn't make a fuss. The problem wasn't indicated by the check engine light coming on, they found it by looking at the "pending codes" (which I had requested...thanks to FTE).
Its funny that when I had this problem my cel never came on. It did have a pending code though. And since my original post a couple months ago I had no trouble after I replaaced the #7 cop. In fact, right now, I am running on 9 cyls now. I had another one go bad but has no codes at all. I bought 10 brand new *ccel coils shipped for 224. I am just gonna replace all of them. I still have one dg508 cop brand new that is now a paperweight. Maybe ill change the plugs too. It has 113000 on it now. I am still scared of doing the plug change though.
