Make sure that they either replaced(and checked for flatness) new heads or they machined the heads because even if they did replace bolts with studs if they didn't do any work with regard to the heads more then likely you'll still have a problem(trust me on this one).

X2 what Tex Said

When my head gaskets blew they shop tested my heads and found out that both had multiple small cracks. Now I have new heads, racing gaskets, and ARP studs so the top end should be pretty solid.
But I wouldn't worry too much its should be standard practice to check the heads.

What MODs did you have before the HG blew... stock, intake, exhaust, tuner, etc?

There are a lot of comments on here about how many STOCK 6.0s have blown head gaskets.

You may be the first stock 6.0 that I'VE read about.

I'm trying to convince myself it'll be ok to run a tuner with stock head bolts. Right now it's just not worth the worrying, possible thousands of $'s and the down time.

Going custom would be about the only way that you would feel better about using a tuner on stock bolts.

im not beeniebob but my truck was 100% stock w/ only a 4" Turbo Back Exhaust. It does have a goose neck hitch and the previous owner only used it to tow. the Head Gaskets blew about 2,000 miles after I bought the truck.

Mine Is Stock With 90000 Miles, The Also Replaced The Glo Plug Regulator, Glo Plugs ,some Kind Of Presure Line To The Injectors . They Checked The Heads But Did Not Replace Them. I Asked About The Heads And The Service Manager Said They Checked Out Fine. The Manager And The Tech Talked Like They Knew What They Were Doing, But Had Never Installed Studs Before. Total Bill To Ford Was About $4900.00 But Only Cost Me The $100.00.
