IMO...scrap the '99 heads and install a set for a '00. That is when the PI head was introduced...which allows for better breathing. Of course...all things being equal...you should either replace or recalibrate your PCM for the newer heads.
Also...not worth adding after-market cams...unless you added the better flow PI heads.

I don't remember if the '99 and '2000 pistons were the same, so if you're going to go to a PI head (2000-2004 F-series, 2000-up E-series and Excursions), make sure the pistons are the same, otherwise your compression may be way off.
The best thing to do? Port your existing heads, put inserts in all 10 holes and be done with it.
I remember many people on other forums saying that the 4.6/5.4 PI heads were not as good as a properly ported set of non-PI heads, but I'm not sure how that translates to the V10.
Get a set of good headers, and install them when you have the heads off
I think a good set of '99 heads with headers should be able to keep up with a 2000-up.

What is wrong with the intake? Ever since Ford went to port injection I thought the dry flow intakes were pretty good. Are the runner lengths too long for higher rpm hp? Is the TB opening too small for high rpms?
If anything I bet the restriction will be the TB or MAF before the intake design. The best way to fix that is to pressurize it. Ha Ha
