HI for the past month or so my wife has been complaining about hearing the engine through the speakers in here exp.? the noise is always there even if the stereo is turned down? it has a newer alternator PO put this in,and yesterday I put a new battery in because the old one was shot ,I also changed the battery cable ends when I was in there I checked the connections at the alternator and all is tight. is there a noise filter somewhere that maybe damaged or a connection loose maybe for the stereo?
Connection wise the thing that causes most problems like you descibe are ground related. So I would look at any place that there is a ground wire attached to sheet metal.

I agree, it's probably ground related, this tends to be more of an issue with aftermarket stereos that are improperly installed, but you sure could have the same issue with a factory one. I'm not sure where the factory stereo grounds out at however.

Just have to say that we have had this truck for 2 years now and have only had small issues with it like this our warranty we got with the truck just ended so from here on in I will be doing the repairs LOL
An easy place to check some of your grounds is behind the kick panels on both sides in the front footwell. You will find a couple on both sides most likely.
