Rough running and misfire

If so it sounds like a bad drive shaft, u-joints, pinions.
As for your first issue, I would get the correct MAF, and I know new ones are pricy, but going with used will make your life impossible in troubleshooting if there is anything else wrong.
BTW when was the last time you did any plugs? wires? De-carb? check/replace modulator?
a rebuilt MAF from rock auto will work just fine.

pull the codes and please post to forum

saves throwing away money on unneeded parts.

And I would agree with 96, pull codes before anything else.
Bad plug wires and plugs can cause an unbelieveable amount of engine/transmission problems. Misfiring causes the EEC to drop into different default settings to protect the engine, which in turn affects the transmission shift patterns. If you are hearing rattling sounds, having stumbling issues on slight grades or when pulling away from stop lights, you have plug/wire problems.
A word to the wise, do not buy anything other than Ford OEM or Bosch Premium wires. Yes, they are more expensive, but the high energy system on the 4.0 will destroy cheap wires in less than 30,000 miles of use. As others will testify, this is not idle chatter but cumulative experience.
