I had zero alignment problems putting a 351W into my 88. It lowered the front about an inch with the stock 88 springs. If you either replace the springs with new, or use springs from a 4.0 supercab you will settle even less. You won't have any problems as long as you don't have alignment problems now.

I was under the assumption that you have to use shorty headers and put them in place before setting the engine, then bolt them on when the engine is in place... if that makes sense. That's just what I've been told, haven't actually done the 5.0 swap yet.

Is it that the headers didn’t fit to the heads or the headers would have bolted but you had interference inside the engine compartment?

The GT40P heads use a specific exhaust manifold no matter what vehicle the motor goes into. I believe the spark plugs are at different angles.

The stock Explorer/Mountaineer manifolds should work. Aftermarket headers are available too.
