Strange PATS troubles

Hi guys, I have used this site to troubleshoot problems in the past, but this time, I have yet to find exactly what I am looking for.

The trouble started a couple weeks ago when my dad left the window open on my '98 expy EB. It just happened to rain that night. Going ot start the car in the morning, i turn it over, it stalls and i get rapidly flashing theft light. typical, I have had problems with the GEM doing starnge things when wet in the past. I run a dehumidifier in the car to dry it out.

I pull the fuse panel (what a PITA!) and it is bone dry and the GEM looks pristene. However, there is some evidence of water intrusion in the fuse panel block connector. Okay, clean it up the best i can, no dice.

Right now you may be thinking "typical expy GEM problem" you may be right, but here is where it gets strange.

I am sittin in the car, playing with the key trying to start it. i give up, and leave the key in the run position and watch the light blink (idk why). I then turn the ignition off, then on again. IT WORKS, theft light goes out, and I can start the engine. I was happy, untill yesterday, problem came back. surprisingly, the key cycle worked again (leave key in run for several seconds turn off and on, then start) This works fine! let me note, that any subsequent tries (don't even need to warm the engine) work fine. Now, I thought this problem was cured, but it came back this morning.

same key cycle fix.

any ideas? sorry for the long post, wanted to give you all the pertinent info.

Okay, the problem seems to have gone away (like before) but I have a new problem now. my engine likes to stall. What it seems, is that it is fine after the engine warms up, but before then if it sits idle too long, the rpms drop, sometimes it recovers it self, and sometimes it dies completely. any ideas? possibly related to earlier problems?
