CD Player and 6.0L problems

CD Player and 6.0L problems
Hey all, I have a small problem. My 2003 6.0L has been acting up lately. I have a SCT tune on it that is a blast, but lately if I run slow, the engine runs rough. Feels like it is clogged. As soon as I give it gas, it takes off fine. If I run it hard (70-75) on the freeway a while, it works great a couple of days, then starts getting rough at 45 and 55 again. Wife is getting pissed, as it tends to do it when she drives. I had the dealership change the oil, the filters, but it still happens. Can anyone give me suggestions as to how to fix it? Have gone to truck stop to get better diesel, but still having problems.
On a side note, how do I take out the stock CD player? It has frozen up with all my wife's CDs. Serves her right for putting in a Britney CD...
