Programmer causing computer failure?

My buddies 97 F250 PSD started acting up recently. It was losing power and not responding to the throttle. I told him it sounded like it was the cps. He took it to a shop and they replaced the accelerator pedal. It was fine for about 2 weeks then we where together and it started again. Again I said cps, he took it back to the shop. This time they replaced the cps. It ran fine for 2 days and started acting up again. He took it back, and they told him that his superchips programmer was the problem. They said the the computer was trying to run on the stock program and the superchips program at the same time. Is this possible? He has had the superchps program in his truck for over 2 years, without changing it. It all sounds a little fishy to me. Any ideas?

not sure if they could be correct.
But.
If I was taking my truck in for anything engine related I'd take the chip out before bringing it in.
The dealers love to blame something else for whats wrong.
And you know its still gonna do whatever it was doing.

I thought the same thing. But the shop he took his truck to is not a dealer. Actually this shop specializes in ambulances. Personally I think that they are a rinky-dink outfit.
